The story of Way of the Samurai takes place in 1877, after the fall of the Tokugawa shogunate and the start of the Meiji period, during the Satsuma Rebellion, a time when the Samurai who were once at the top of Japanese society are all but outlawed. The game begins with the player, taking the role of a wandering ronin by the name of Kenji, arriving in a fictional outpost called Rokkotsu Pass.



Rokkotsu Pass is a sparsely populated village, whose main attractions include a railway crossing, a small restaurant, and an iron foundry. Three separate factions are competing for control of the Pass, each with their own agenda. The first is the new centralized government, whose army has been sweeping through the country securing power from the local warlords. The government army is well funded and equipped with modern weaponry, including firearms and cannons, making them formidable opponents for the former samurai lords.



The second faction is the Kurou family, who previously held sway in Rokkotsu Pass and continue to exert their influence on the people through extortion and intimidation. Lead by Tesshin Kurou, the family is resisting the government's attempt to take control of the pass, however the samurai cannot compete with the modern army. In an attempt to secure funds, the Kurou intend to sell the iron foundry to the government.



This decision by the Kurou puts them in direct opposition to the Akadama clan, whose leader, Kitcho, is the illegitimate son of Tesshin Kurou. The Akadama wish to expel the government forces from the pass, and plan to sabotage the Kurou family's attempt to sell the foundry.



Caught in the middle of this power struggle are the village peasants, who are likely to be oppressed regardless of who is in control.

There are multiple sides in Amahara.

The first is the magistrates. Headed by Chief Kuroha, the alert and vigilant magistrates arrest anyone they think breaks the law. They do not hesitate to use forged evidence or invent ludicrous reasons. This oppressive rule made them feared by the townspeople.



The second is the Aoto gang. Under the leadership of the "Old Boss" in the past, the Aoto gang upheld chivalry, protecting the people from the exploits of the magistrates. All changed when the boss died. The elections for the new leader have not been done, but a powerful warrior named Hanzaemon stepped in and filled the void, much to the dismay of the previous boss's daughter Kasumi. Now they are a ravaging group of thugs, committing crimes.



The third group is the townspeople. Centered around the brothel of Amakaze, the townspeople's livelihood very much depended on the brothel and the resulting trade that occurs in the vicinity. While they lacked warriors, they do possess enough money to occasionally hire ronin to solve their problems.

Amahara is an island trading post who is allowed to govern its own affairs. However, the Shogunate have been taking an interest in the area. Rumor has it that their spies have safely made their way in, blending with the crowd, and are watching every single movement within Amahara.

The time is the Sengoku period. The story takes place in Amana, a fictional land ruled by a rising feudal lord, Fujimori Shuzen, who had overthown his former superior, Lord Sakurai, and became the new ruler. The Fujimori clan is an emerging force in Amana and has many enemies within its territory. In order to protect their domain, they force farmers and villagers to overwork and impose heavy taxes on them to strengthen their armed force. Because of this, people in Amana are beginning to feel discontent toward the Fujimori clan.



There are three main factions in Amana: Fujimori clan, Ouka clan, and Takatane villagers. The Ouka clan consists of vassals of the Sakurai clan and outcasts who desire power. They want to overthrow the Fujimori clan. The Takatane villagers are harmonious people only wishing for peace.
